I have gotten iNotes working with Cisco clientless SSL

Hope I'm not too late for you. What version of ASA code are you running? I opened a bug with Cisco last year for the very trouble you're experiencing, most of which is related to Internet Explorer and sometimes Firefox (Chrome and other browsers actually work fine, mobile included). You need to enable smart tunneling on your iNotes bookmark(s). This will help with some of the javascript conflicts that are occuring under the covers.
